Nelson died at a Regimental Hospital of measles during the Civil War. His exact death location is unclear as three locations are stated in the widow's pension file: Fort Parapet, Fort Williams, and New Orleans.
His putative brother, Thomas, also died during the war and his body was interred in the family plot. It is presumed Nelson's remains were also returned to Three Rivers as there is no government internment record in Louisiana.

Horatio married Melissa Russell, daughter of Unknown and Unknown, on 20 Jan 1851 in Three Rivers, St. Joseph County, Michigan. (Melissa Russell was born on 28 Mar 1837 in New York, died on 28 Mar 1904 in Jefferson, Hillsdale County, Michigan and was buried in Kirby Cemetery in Hillsdale, Michigan.). The cause of her death was apoplexy.
